These 3D organoids produce a variety of neurons and gli a that self-organize into architectures resembling the human brain. Compre hensive quantification of cell populations and emergent features is essent ial in assessing complex tissue-level phenotypes. Here\, I will present ou r progress in volumetric imaging and multiscale analysis of antibody-label ed organoids. The SCOUT pipeline includes automated analysis of single-cel ls\, their microenvironment\, ventricles and tissue patterns to provide qu antitative phenotyping of brain development and Zika virus infection.
